If a creature reads as:

"cannot be the target of spells or abilities"

Can I still use ninjitsu to switch that creature with a ninja? The text for ninjitsu doesn't specifically say "target", but I wasn't sure if that was implied.

Yes, in order for a spell or ability to target, it actually has to say "target" somewhere in the text of the ability.  Note: the exception is local enchantments like "Enchant Creature", which target when they are played.  The Ninjitsu ability doesn't have the word "target" as part of the ability, so it doesn't target.  The "unblocked creature" you return is not targeted by the ability at all, so it can be returned.
