My opponent has a smokestacks set to one with several other permenants.  i have an energy flux and a mox.

It goes to my upkeep.  We should use APNAP so I put my energy flux for mox on stack, then since i have no other upkeep effects his smokestack effect goes on stack.

is this correct or is it something else?

This is correct. Active player (you) has his trigger go on the stack (Energy Flux) then the nonactive player (opponent) has his trigger go on the stack (smokestack). So, you can sacrifice the Mox to Smokestack without having to pay in this situation.

A bit more clarification seems worthwhile here.  The Energy Flux itself does not have any triggered abilities, it gives the artifact a triggered ability.  So it matters who controls the artifact, not who controls the Energy Flux for determining what order the triggers go on the stack. (They're the same player in this case, but not always.)
