So my opponent has a bottled cloister in play.

I destroy the cloister on my turn while he has 3 cards exiled face down from it. Those cards stay exiled and face down.

Some turns later he puts another bottled cloister in play. Does this new cloister return the old 3 cards back from exile on his next upkeep?

No. Whenever a card refers to itself by name, it means "this particular card here right now" as opposed to another card with the same name. So, the second Bottled Cloister doesn't know anything about the first one and won't return the cards to your hand. This is true even if it is the same Bottled Cloister that comes back into play because a card that enters play "forgets" being in play before and is a new object.
