Skeletal Scrying

I was wondering if Chalice for 1 will stop skeletal scrying.  This is because X = 0 for CMC is that right?

Only if you play it for 0.

While on the stack X is whatever you paid for it.

X is zero when the spell is not on the stack. When you actually cast a spell like scrying, its CMC is X+1 for cards like Mana Drain and Chalice.

Thanks.  But in any case, let us assume hypothetically that if he cast a scrying for 2 mana and I have a chalice for 2, the spell is countered.  He would not be able to take the spell back if I did not let him, is that right?  As chalice counters the spell not make it illegal to play.  (Allowing you to up the storm count in cases of draw 7, etc)

You are correct--he cannot take it back.
