If I have a Jar and a Grafted Skull cap in play, say I draw my 2 cards (regular and cap one) I then play  niether, but instead pop the jar, setting them 2 aside, and drawing 7.  Then at eot I chuck my jar hand, and return the 2 cards i had drawn earleir tomy hand, since eot abilities have ended, do i still have to discard the 2 cards to the skullcap or is that effect negated??

at eot, 2 triggered effects go on the stack
one is the discard hand from the cap and the other is the discard jar hand and return the original hand
since both effects belong to you, you can choose which on to put on the stack first
so you can end up with either 2 cards or 0 cards

If it were the opponent's jar, then it would go on the stack in Active Player, Non-Active Player (APNAP) order.

So, at the end of your turn, Skullcap goes on the stack, then Jar.  Jar resolves first, returning your old hand.  The Cap resolves, causing you to discard it.
