Simple question.  Does the opponent get to see both cards that are put back?  I would imagine yes, since they get to see the cards drawn.

Remember that each draw is treated as a separate action.  Brainstorm reads "Draw a card.  Draw a card.  Draw a card.  Then put two cards from your hand on the top of your library."  While the draws are separate actions, you put BOTH cards back on top at the same time.  Thus, only the one that remains on top will be seen.
