If I gain control of a Rootwater Thief that is attacking me while its damage is on the stack (for example, with an Old Man of the Sea) can I use its ability to search my own library for a card and remove it?

It seems like the card says I would since it (the card) is dealing damage to a player and the ability would therefore trigger but when it triggers I would be its controller.

Indeed, it will trigger and you will be able to pay 2 to remove your own card from your own library.

Doesn't losing control a creature during combat remove it from combat?

True, but a creature leaving combat won't remove its damage from the stack.

Provided that your opponent is so nice not to counter either the burning wish or the yawgmoths will AND you have a graveyard to work with, yes.

Nonetheless, Fubar has identified exactly the scenario that prompted the question.  Play enough games and some very strange plays come up.

Note that if you do it while the ability is on the stack, the other guy will be able to choose what card you remove.
