Pretty sure I already know what the answer is going to be, but is there any chance the word "everything" encompasses triggered effects? I.e., Balance, Pox, Diabolic Edict, et cetera?

None of those cards mentioned involve anything triggered.  What protection from everything encompasses is defined by rule 702.14i:

Quote from: 702.14i
702.14i. "Protection from everything" is a variant of the protection ability. A permanent with protection from everything has protection from each object regardless of that object's characteristic values. Such a permanent can't be targeted by spells or abilities, enchanted by Auras, equipped by Equipment, fortified by Fortifications, or blocked by creatures, and all damage that would be dealt to it is prevented.

Yeah, triggered was a poor choice of words since there is no "when/if" on those but I sort of meant "Is Progenitus protected from the traditional rules of the game?" and now I see that it isn't.

Triggered abilities begin by When/Whenever/At, never with If.

I need help, I'm in an argument with a couple people who claim you can get progenitus into the graveyard with a series of spells, muchless claiming the graveyard can be stifled.

My understanding is progenitus's shuffle into library ability is a replacement ability (or effect). An if i remember right these cannot be stifled.

But what i got into an argument over was if progen is out and you sudden spoils the player with progenitus then say cast snakeform on the progenitus the layers of these two spells would put progenitus into the graveyard if it were to die through any means. I pretty sure they are wrong as these spells only effect progenitus as it is in the battlefield but its hard for me to win an argument over this because i don't know the name of the zones it passes through after leaving the battle field and headed to the graveyard. It may not even be zone but basic game rule checks that i don't know the name of.

If you could clear some of that up for my i greatly appriciate it.

wow that crazy. lot of good information there. Only reminds me how you can't look at this game through linear thinking.

A quick follow up to how "protection from everything" works—this only applies when it's in play, right?  Specifically, can Progenitus be Thoughtseized out of my opponent's hand?

Protection from X is a static ability, and only functions as long as the card is in the battlefield and has the ability.

Yes you can Thoughtseize a Progenitus out of your opponent's hand.  You can also Counterspell Progenitus while it is on the stack.
