We can break this down into two categories
Firstly,
who is the coolest Comic book Villain ever? This can mean a variety of things, most badass, best developed within a story line, most intriguing, et cetera
Secondly,
Who is your personal favorite Villain. Basically, one that you know isn't the best ever, but maybe you have a special soft spot for. This is a good opportunity to bust out the obscure ones.
For part one I'm going to go with Magneto.
And for part two I'm going to go with Venom.

Personal favorite: it's a toss-up between Bane (the man who broke the bat) and Ra's Al Ghul (immortal millionaire ecoterrorists whose names mean Demon's Head and have a flair for alchemy are just plain cool).

Favorite? I am torn, since I love the stuff with the bad guys being the protagonist, you know, Evil Ernie and JTHM, but I think I will go with Pagan from Lady Death. That dude was way fucking cooler than the joker.

Superhero villains tend to be pretty lame, because most superheros tend to be pretty lame. Batman is awesome, though, and the Joker is certainly the best of his foes, which is why he's getting so many votes.
I would vote for the villain in Sandman, except there really isn't one. Loki? The Furies? Eh.
The Beast and Smiler from Transmet are great villains, especially Smiler. The best way I can define him is that he's the exact opposite of a cool villain, but he's probably the only character on this whole thread that you could really hate.

Super Hero Villian: Darkseid, OBVIOUSLY. No one is even close. Joker is pretty cool though, but only when done right. Darkseid is miles above any other villian. Although I don't consider him a super villain, Galactus is fucking awesome. I also like the Ogdru Jihad from Hellboy, But I don't consider them super villains either.

I think the concept is quite amazing: a creature whose survival depends on the destruction of many. Our own existence is sort of like that. Only, entire worlds must die so that Galactus may survive. And nothing can stop him.

I can not vote for the Joker as a colleugue of mine is an actual person featuring a very similar face and behaviour. So not cool he is leaving the company.
So my vote goes to the silver surfer. Although he is not a real badguy, he really is a badarse. He is his own villain.

Apocalypse definitely gets my vote all the way! Grant it, he's not as developed as Magneto or Dr. Doom, but he's really got quite a lot written on him. Plus, he had an entire like 4 months of x-men books and all related books devoted to him! I mean, come on, how much more badass can you get?

I'm surprised no one has mentioned Freeze from the Batman cartoon. I'm not really well-versed enough to pass judgement on all villains, but I know I've heard that envisioning of Freeze be highly praised.
